I followed the directions off of their website and put in the recommended amount, which covered the air dome. This may be my issue somewhat..

Hmm not sure which directions you guys were following... There are two guides available right from the front page of their site, I've linked them several times in my journals - see here:
Beginner Tips
Advanced Tips
They are pretty clear about not going to high with the pebbles... I've only been doing 1" bottom layer for all my autopot grows (as detailed in my journals).

For now I think you might just have to do what Wile suggested and overfill the trays initially (and after each new res) to get the wicking started and hopefully that will keep it going.

Well, this irks me. I think that I possibly watched a YouTube video when I did mine and they said to fill it with 2 liters of clay pebbles.

Yeah that seems like way to much, not sure but maybe that was without the airdomes... I've never seen a volume specified from Autopot, just the 1-2" (2.5-5cm) or 2/3 of the airdome.
Hopefully you can still get it to work.

I filled mine to about 5cm you could just see the top of the airdome and I haven't had to flood the trays since it stays that level now

Well, I know for the future now. Thank you for chiming in Hans. I'm a little bummed, but they seem to be doing OKAY right now, not great. Only time will tell, but I can't justify axing these girls to start over.

I don't mind at all. I'm happy to have everyone along for the ride. This is definitely a learning curve for me on this new setup, and it should help others as well.
