During rooting and early veg growth, the plants need high levels of P and K for good root development. I actually use Dyno Bloom as my nutrient of choice for cloning. I run it the first 3 weeks or so, until they are ready to move from the cloner to the veg system, then switch to my normal veg nutrients. I also prune my roots. I usually do this a week before putting them on 12/12 or right at the time I flip them, depending on how developed the roots are. Much like pruning the top of the plant, it causes the roots to branch out. I don't do anything drastic, just cut off everything below the main root ball, which is mostly the runners. Besides bushing out the roots this also stops those runners from getting into my plumbing. Before I started pruning it was common to have roots from one plant grow all the way into the next pot, becoming entangled with the roots from the other plant.
I would think the difference you are seeing is probably related to switching from sterile to organic. P & K may be less readily available since your microbes need to break it down first. I prefer running sterile. Much easier and compared to running organic my results are as good if not better without all the hassles.
