It can, yes. But usually it is fine. There is always the chance of root damage, shoot damage, or stunting. It's better to do less transplanting, but if you are gentle, and take your time moving them it's not an issue. The most dangerous part is moving a seed with a tail after germination, when you plant it in the soil be careful not to break it off.

good choice on soil too, I love Fafard products in my garden. Them and Promix I think are the best I've tried.
